Haven't really looked into it, but I think that that backup is removed immediately when the portupgrade itself succeeds. It is just a backup for backing out of a failed portupgrade (reverting to the previously installed version).

--backup-packages Keep backup packages of the old versions. These
are kept in a temporary directory. See PKG_TMPDIR
and TMPDIR in the ENVIRONMENT section.
